just replayed king knights level to confirm it...honestly, props to the devs for thinking of something like this and not leaving any open holes within the timeline
lets say after the fight against the whole order, shovel knight had to go through another part of the tower of fate which would take him more time to get to the location where the final level (tower of fate ???) takes place and lets say plague knight knew a shorter way to the exact same location since he was one of the order, bending it like this would make it possible that plague knight could have thought the enchantress, the plague of shadows (his shadow clone) and the corrupted essence before shovel knight was even close to the final area, and since plague knight only took the essence of the enchantress, she would still be around to fight shovel knight later
Could it be, that Shovel knight fought her, the same time Plague fought his boss? Plague knight blows the entire tower up with his bomb and the tower falls apart after shovel beats her.
I was thinking about this and at first I thought that KoC had retconned SoT placing their fight at the Lich Yard, even more considering that you find the rest of the Order of No Quarter as free-roaming, implying Specter Knight didn't recruit them yet at that point. However the "The Hunt Continues" (or something like that) quote at the ending indicates that he did recruit several of them by the end (the backdrop of the landscape shows several of their landmarks "completed" as in SoT). I'm gonna play King Knight's stage in SoT again to confirm this (also I love that game so it is not a bother) , but I'm glad to see that there doesn't seem to be continuity issues.
