Dying has no penalty, but destroying all checkpoints before completing a level is a requirement. I don't think you should try to play the same stage twice in one game, I'm not sure if the achievement will pop if you do.
I know this because other people haev tried it your way, and got really disappointed at the end when the achievement didn't pop and they had to do it all over again.
Unless you mean gone forever in the CODE, then no. I'm at the last checkpoint right no.
Also, for the boss, don't forget to keep jumping when he tries to blow or suck you, but ALWAYS try to not use up your double jump in that fight. You need it if you're about to fall into a pit.
Try to get either the Cipher Coin achievement or the Checkpointless one, not both in the same game. That's asking for a major headache.
