If you press with the mouse on the Press any key screen, do you get a message about resetting all inputs? Try pressing confirm on that and seeing if that helps you get past it.
If that doesn't work, try opening the chat and writing /forgetsaves. This will reset all your settings (won't touch your saves) and should make keyboard and mouse work just fine.
Also, I just pushed a new update that should help fix some of these input issues, so if you try restarting Steam and downloading the newest version it should work better.
Out of curiosity; did you have a controller plugged in when you first started the game?
Also small update just downloaded, I can see the xbox buttons through menu navigation which is great!
EDIT: a lot more checking and here are conclusions for everything:
- controllers need to have the key bindings configured separately
- desired primary player controller needs to be selected via imput menu (xbox one in my case)
After those I was finally able to create co-op game with the xbox one controller as primary and then joining on-screen using the xbox 360 controller (with the profile name BFF1). I have noone to test it through the game at this point, and I'm not very good with controllers, therefore I will let you know once I will be able to check it with someone.
We'll take a look and see if we can make it more intuitive :)

At the current bargain my workaround is probably just buying another copy and playing on two computers. But it would be nice to have it looked at anyway ;-)
I'll try to see if we can get Xinput working based on what you posted, it's really the best option for handling controller input.
BUG: After alt+tabbing from game controller stoped responsing. It is working again after exiting to menu. Unpluging and repluging didnt work in-game.
