Mana Goddess and the Future of the World (Ending Spoilers)
Did Val become the new Guardian of the Mana Goddess? And did Hinna become the new Mana Goddess? Because it seems all of this was heavily implied with Val saying he understands why his spirit is transported there after death as he talks to Khoda as Khoda walks away and disappears. And Hinna literally appears in place of the original Mana Goddess.

I don't really have anything solid to back this up, but my interpretation of that scene is that Hinna has replaced the previous Goddess, allowing the goddess and Khoda to finally reenter the cycle of reincarnation for another go. This leaves Val taking up Khoda's place as the new guardian and finally gives him the time with Hinna that he earned saving the world.

Khoda might've wanted to give them some alone time.
The Mana Goddess is probably just being weird after having slept for so long.

As stated in-game, all souls return to the Mana Tree to await rebirth in a new life. The implication is that Hinna was waiting there for him, and the Goddess helped to reunite them as reward for all of Val's help in life.

There's also the angle carried over from the previous games, where the "Tree Maiden" ultimately ascends to become the new Goddess of Mana. There's no indication that's the case this time around though, because Alms are different than the "Tree Maiden".

It hasn't been confirmed, but this game fits perfectly as a sequel of sorts to Final Fantasy Adventure... and a prequel to Secret of Mana itself. Some people have mentioned that the map of the world is SoM's tilted a bit. Mind that Final Fantasy Adventure has got a few rewrites. Of various uh, canonical amounts. Like "Sword of Mana"...

In both games, a person must take the role of the Mana Tree after the previous one nears expiration. And, at least in Secret of Mana, gives that person enough time to have family.

Reducing the number of deaths to just one after a long while is also quite more efficient. And Khora and the goddess also return to the Ethereal Sea for reincarnation, as will both of them when their time comes and new people take their place - Randi's parents in Secret of Mana.
