Effective Method for Filtering Marked Bills
So after a lot of trial and error, and experimenting here's the method I found that works absolutely beautiful, at least when compared to previous methods.

I first start with the stationary UV Lamp (yes, it's a bit expensive early on) and I place it in the middle of the area you first start in and wait until about 7pm game time.

Then I make a large pile of the cash to be sorted for easy access and then click and hold to pick up a stack of 100 bills at a time. I move to one side of the uv lamp in the center disk area, press as though I'm going to drop them and then press X (PC player her) to drop a single note...

Except I press and hold it so they start dropping, slowing and then in a rather rapid fashion. While they drop I spin in a circle, moving inwards so the bills don't overlap until they've dropped. I get about 2-3 lines as the circle moves inward.

I do this 3 more times at 90 degrees of each so there's 4 around the light. Then it's as simple task to simply pick up the marked bills as they will be easily seen and in an organized manner so you don't have to move bills around, assuming you dropped them evenly and spaced enough to not have to worry about overlaps.

This method improved my filtering time from about 2-4 minutes on the work bench per stack, to about 5 minutes for 4 stacks, and faster if I actually put effort into it. It's much faster to sort thousands of bills.

I hope that helped explain the method but let me know if you need further information. I'll keep trying different methods to find one that works until they add a sorter that can do it for us.

Oh and to clarify I also crouch when I drop them so they don't fly everywhere and land at approx. where I dropped them.
I can add to that method:
It is extremely depending on your turning speed if bills will be spread far enough apart to not stack (one or two notes) by accident.

To correct that possible error I pick up the bills , when I’ve finished the selecting, one by one by keeping the left mouse button clicked and collected all of them with a swipe. While doing so I keep looking at the bills in my hand on the right side of the screen. As every new bill will be put on top of the stack, you can quickly see at a glance if you really didn’t miss any marked bills.

Here's another tip!

If you hold F and grab up the cash afterwards, it'll form a ball and you wont be able to pick up more...kind of. If you hold it out in front of you, you can sweep it along the cash on the ground and it will absorb into the ball, making picking up cash so much faster. Effective if you do get the spacing right and the technique down.

Now if only we could figure out a way to take care of inked money faster than scrubbing it bill by bill. I just threw all of the inked money into boxes and stuffed them in a corner for now.

Oh and a last bit of info while I'm at it.

People (including myself ironically) have been complaining that there isn't a machine to count Yen. However...there IS! There is in fact three different sizes of counting machines and the largest can count any of the currencies, including yen.

So that can be marked off the list of requests.

But if I have to hand scrub one more bill....

Is there any faster method getting this 500 FBI bills counted? I mean sorting out by hand is crazy ♥♥♥♥
I know it’s called “cash CLEANER”, but honestly, I send inked money to tasks that don’t care about it being ink stained ^^

The bank vault contains $100 bills that are all pretty much marked. The FDI bills are the ones with the eye mark. Using the method I mentioned above if they're all the same denomination before you start sorting, aka all $100s I found that when I drop them while spinning they tend to all drop without marks until one has one, and then every other one in the stack also has the mark. It's as though the bills sort themselves and it happened every time.

The same effect doesn't occur with gang marked bills. It does seem to do the same however with police marked (the big X across the full bill). I'm still testing it out though to see if there's a pattern to it.
