I grab a stack from the pile by holding LMB and drop it on the table, from there it's pretty easy to see if any bills are marked from the side, and you can see it a little better if you just hold down LMB and watch carefully as they're picked up
Another thing to keep in mind, marked bills are usually grouped with eachother, for example, I once received a few bundles of 50s and 100s, all of the 50s were fine, and all of the stacks of 100s had some counterfeits. The same rule applies to loose cash.
Make sure you look through them with the lights off and ideally when it's dark out, the markings will be super bright and easy to see. To be honest I was wondering the same thing when it comes to making the process faster, but doing it this way isn't too bad.
I called it "The solitaire method" since it reminds me how you'd fast-stack cards in the solitaire card game when you made all the straights... :D
Make stacks of money in about 26 and place them on the table - point is, that the stack does not fall to the side and have a UV light on the table. Now start grabbing the same type (counterfit - doesn't glow at all or legit - have glowy marks) from each decks until all decks stays at the oposit of what you have in hand. Drop your hand to the output split pile as you wish, and repeat.

As for how to deal with them, I just grab a stack of 100 of the same bill out of the sorter and then stand in front of the UV light with the stack in hand. The stack always shows the top bill which is the one you drop when use the 'drop a single bill' button (or whatever it's called), so I just drop the bills one at a time into one of several piles: one each for legit (unmarked), counterfeit, and a pile for each of the markings.
