What am I missing here?

Some of the money is probably marked which is why it doesnt count. Just add another bundle and it will be enough

You can put marked money in it, it just wont count for the mission goal. You can only see marked bills under uv light. Scanner wont tell you which it is

Scan does not tell directly if money is marked or not. It only tells amount and obviously condition like dirt or ink.

But the BAR at bottom tells if you have all required money in correct condition. If your amout is right but bar says anything except 100%, you have invalid cash in the container (marked, splashed, dirty etc).

If they do not define "clean", "dry" or
"No ink", then you can freely dump inked, wet or even dirty money on them.
