There was a news clip on the Aliens' towers near the end of the GDI Story in Act 4 before endgame.
Its my point of view on what secrets the towers contain.
Nod believe it's a portal to their world
I haven't played the Scrin campaign yet, but it either agrees with Nod or disagrees
You are free to believe what you want, since the GDI ending has it open-ended that way.
But when the Nod and Scrin campaign says X or Y, you can't argue with it

What do the aliens want? To enslave the Earth just like in ID4?
In all likely hood since there is an Ichor hub there is probably scores of other planets ravaged by Tiberium. The scrin launch a meteror at an unsuspecting planet, wait for the tiberium to get to the point that the indiginious population to die off or kill eachother off then go in and commence large scale harvesting.
SPOILERS: If you listen in the scrin campaign, the signal for when the scrin begin is when a natural Liquid Tiberium Detonation is detected. Kane provoked the Ion Cannon Strike on temple prime to detonate the liquid tiberium to draw the Harvesting fleet to Earth. The overseer comments on how well the indiginious population is fighting back and finds out the LQ tiberium explosion was deliberate. Now this is only supposed to be a harvesting fleet and not an invasion force. They expected to find a dead planet rich in Tiberium. in the canceled game TIBERIUM we were supposed to see the full on invasion that the overloard mentioned. But alas it was canceled and we get.... C&C 4 instead.
TIBERIUM was canceled because it was too low to warrent in quality.
