One of them you're supposed to grab with the water level lowered. You can also get a bit stuck on invisible walling in the opening of previously closed doors underwater where you might have to wiggle around a bit to proceed.
I did notice that Lara tends to get stuck in the environment, in the remastered version, when using 'modern' controls, so I recommend using the original (tank) control scheme.
The water levels can be raised and lowered any number of times you want.
As the guy above mentioned, to grab one of the keys you need to have the water levels low, and for two of them, you need to raise them.
If you really are stuck with that invisible wall, no matter what, it may be a bug, and your best bet is to load an earlier save.
Tip: use a separate save slot for the start of each level. It helps if you want to replay a specific level, as well as if you encounter some game breaking bugs.
I would never use modern controls lol.
Anyway here it's a screenshot, I'm pressing against the invisible wall.

I was unable to grab the key underwater, which is why I drained it. I was still unable to grab the key. I'm pretty sure this is a legit bug.
oh weird, okay yeah that sounds like a bug then :\
I just restarted the level and went through just fine. Thanks for your suggestion though. :)
