I do think its telling of this project that so many people think this is a bug.
It's exactly like it was in the originals...
The part where I said "Classic TR secret." at the start probably means I know that it was in the originals.
Well, the amount of non-visible items is merely a handful though. 😉
But, yeah, screw that gem in the Golden Mask levels... that was really absolutely invisible.
Golden Mask also has a vital key item that is invisible in water. How any of this got into the release build is beyond me.
The intended spot to get them is the next level.

If you got these earlier the weapons will be replaced by ammo clips. The only exception being the Natla's Mines level since you start it with no weapons.
