I can't tell you which are best to skip though as I've only done India and two levels of Nevada so far, and have acquired all crystals so far. River Ganges was the only one that required some extra effort since the crystals are split between the two roads you can take.
There are an extra 3 crystals in All Hallows, but I don't know if that is accessible before the final statistics screen or not. Perhaps someone could confirm, since if it is then you could collect those and skip three more in the main game.
The River Ganges has 7 Crystals, but you're supposed to get either 5 or 6 depending on the route. 1 Crystal exclusive to the right (monkey) path, 2 crystals exclusive to the left path.
So you're probably expected to do the left path, if you do and don't miss any other crystal you'll have 93. It's possible to get the extra crystal from the monkey path after doing the left path, but it requires a very difficult jump to reach an area you're not supposed to reach without the Quad Bike. Coastal Village also has route-exclusive crystals, but it's much easier to do both routes in that level.
i've already passed the river ganges, and as far as i understand, the left path is mandatory anyway in this level, because otherwise you'll also miss a secret or two and a crystal(s), and like you said, you can still go back to the right path later, which will be impossible if you go right immediately
i don't know about coastal village actually, but comparing madubu gorge to river ganges, it seems like you can take any path in this level and there are no secrets exclusive to one path that force you to somehow go back and take another path to collect secret you missed, or something tells me that the secrets will be located only on one of the two paths (i have not yet reached south pacific islands and i didn't bother collecting secrets the last time i played TR3 so i don't remember :p) and it seems like crystals on one path in madubu gorge seems to be enough to complete the game exactly with 93 crystals
i actually had fun running both path along river ganges, and i think it's much easier to get back to the crossing paths at this level than madubu gorge (although i didn't look into that too much as i tend to avoid looking at the manuals and other sorts of helping walkthroughs and maybe i'm being wrong right now), so they might left river ganges be :p
River Ganges jumps from the end of the left path to the right path weren't that bad. Well, getting across wasn't too bad, it was just a running jump with a slight air curve into a ledge grab that I made first try. The return took me several tries though since getting the run up precise enough to curve around the corner wasn't so easy. I suppose it's more difficult than most "intended" jumps I've come across, but still.
In River Ganges and Coastal Village it's possible to "legally" obtain all crystals. So you have to skip the one from Madubu Gorge shortcut, and then you're allowed to ignore either the one from River Ganges monkey path or one from Coastal Village. But Coastal Village paths have more than one exclusive crystal each, so doing both routes at River Ganges won't save you from doing both routes at Coastal Village anyway.

It did for me. I got the achievement after getting the first crystal in 'All Hallows'. I didn't even realise I had missed any in the main game. I had 92 crystals when starting All Hallows so I actually thought the 3 crystals in that level added up to the full 95.
The result screen at the end of the game now makes 60 secrets the total, rather than 59 like the original. So the extra secret in Coastal Village is no longer an extra secret, but is REQUIRED to unlock All Hallows now.
