They are switched, but I believe it is on purpose, cause now it makes sense that you are still in Atlantis just after the ending of the main game. I think I ran across an explnation somewhere that the order in which the DLC levels where set up in the original was a mistake. So I wouldn't look there when it comes to the reason for that broken trophy.

But the second was designed to be her return to previously undiscovered section or Atlantis several months or years later… to stop a new alien invasion…. It’s also why she escapes by sea at the end of the level…
…which doesn’t happen in the tr1 ending since she escapes over the island itself after sliding down from the pyramid…

As in the manual:
“Lara's dramatic return to Atlantis - Lara has discovered the existence of a ruined segment of the alien city, allegedly containing a hive of surviving creatures guarding an alien hatchery. She must destroy the aliens before they infest us again!”
And on the box:
“UNFINISHED BUSINESS: After surviving Atlantis, Lara has discoverd a ruined segment of the ancient city. Help Lara destroy the alien hatchery before the aliens infest again”
In one interview the developer contradictory notes it is a about Lara’s return to Atlantis but also takes place “directly “ after end of the original game…
Originally both were stand alone and could be played separately….

The two levels that detail Lara’s return to Atlantis are meant to follow directly from the end of the original game; therefore, we had to make sure the difficulty was as high, or higher, than the preceding levels. I do not think they are that difficult, but the player who really wants a test should play them before the Shadow of the Cat levels to limit the number of pickups and weapons.
Nice find th.gantois, yeah let's hope they put out a patch, would be a super simple fix on their end provided they know of the issue.
Use Nexusmod, there are a "Savegame Mod" from 20.3, Download this, Go to AppData
-> Roaming -> TRX -> SteamID, Backup your original Savegame (very important), overwright "savegame (.) dat", Start the Game, Load "The Hive 705", pickup the Item, Achievement comes, finish... i have no Time to Wait for a Patch... yeah, its stupid... but i dont care.
My guess is placement bug, not intentional.
It happens with enemies as well, had a couple spawn behind walls or spawn above where they are supposed to.
Good example being in TR2.
After raising the Helipad platform there's supposed to be a machinegun guy and a dog spawn in the hole under where the Helipad is supposed to be, the guy being important as he drops Uzi clips if you're going after the all collectables achivement.
He did not spawn for me upon mulitiple reloads.
I thought the level was bugged at first, figured I'd either have to press on and not get the achievement or stop playing and wait for a fix.
After I had a good think about it though my brain did a thing and I realised.. no, it's not that he's not spawning.
He's most likely spawning on top of the damn helipad and is stuck in the level roof xD
So I went back down, popped the switch that raised the helipad to lower it again, waited a couple of seconds and popped it again to raise it back up, went back to the helipad and before I was even half way there he was running down the stairs to greet me.
