Edit : Not sure if possible but make your way back to the Cell Block Rock room (make sure you step on all the first 4 Zebra tiles upon entering the area) until reached those 2 buttons where you pressed both to lift the stage curtain away), now retrace your way back to top floor, go back to the cage room (outer) and check whether the guardian is spawned?
This is from what I read the level data using the external tool. 2 from the initial 4 Zebra tiles would revert back the map status to original state (that enable the opportunity to trigger the boss). Those only activated once, pray you didn't triggered both of them.
Fvaldeso: You mean you got to the tunnels of the end of the game and the back entrance of the cage is closed?
Otherwise, the only solution is go back to Cell Block Rock room, push one of the 2 buttons (only 1 of them is pushable) which lifted the stage curtain again (it also open the path that leads to the cage). The tough part is you need to find a way to skip the trigger on the earlier 4 Zebra tiles when going back, as if you land or jump over or cross over those tiles, the path that leads to the cage would be sealed off again. So you need to do a diagonal jump over the slope and through the wall seam (while avoiding the trigger tiles) as shown in the screenshots below, it's not going to be an easy jump and requires countless tries. If that's too hard for you, the last resort is just restart the whole level again.
The easiest way to check whether you did it correctly is use Photo Mode and check the stage curtain is closed or remains opened. If curtain closed, you did something wrong and need to retry; If remains opened (where you can see swinging box crates), you managed to skip the triggers and the path to bird cage remains open (can easily check through Photo Mode as well)

You are a lifesaver. My playthrough got ♥♥♥♥♥♥ up with an impassable wall (the bird boss was able to get out of the cage, but I couldn't grab the last secret).
Thanks for narrowing it down to the entrance of the Cell Block Rock room, I did backtrack there originally to pick up the last secret and that must have been what did it. I replayed the level and never returned there after opening the T-rex doors and everything went smoothly. Note that the bird boss does despawn from his cage as you go up the last elevator to meet him, but he appears in the long corridor just fine and the entrance to his cage is open.
Anyway, since I got to get all secrets and finish the level in different sessions, I guess I will call it a day. Thanks Kenichip for the solution to this hardest puzzle in Tomb Raider. :)
I stopped banging my head against the wall and made a hefty workaroud. First I went to the end of the level finishing all pickups and getting the 'Harvest Plan Implemented' achievement. Then I loaded my only save before being locked in the spot with the trigger jump, went all the way up to the boss and the cage and killed the boss in its cage for additional two achievements 'Lucid Dream' and 'That's Just a Nightmare'. And in the end, loaded my save from the cage, just before killing the boss, with the gold skull collected, went back through the elevator, and went to the spot with white crates to collect the last secret that I totally missed earlier getting the 'Codex of Melnikov' achievement.
