Same problem here ... and this is exactly why I cant finish last boss fight ...

So im at the last boss, and without spoilers, there's a stage that you really need the auto-aim for the end of the boss and the aim restrictions make it impossible to do otherwise. Does anyone know

Yeah, space was draw and just using the left mouse button to shoot rather than left Ctrl (Right mouse button) I was able to beat the final boss.

the ending was really weird, and i didn't expected that. regarding the boss fight i really enjoyed the big G fight, compared to facing the last boss.

There is one more part, where you run away from him and you have to press four random buttons while running (A-D). And there is this boss stage...

So how do you beat the final boss if you can't aim up?
The windows 98 compatibility mode works but it makes the game run at like 8fps

Thanks for the recommendations, I was stuck at the final boss, I fixed almost all problems with DPfix + not fullscreen (windowed mode), with just little crushes now and then, but I couldn´t aim at
the final part with the boss fight, but putting it on Windows 98 compatibility worked, it had longer loading times but if you use it just for the final part of the game it worths it.

During one of the last boss fights there are scenes where the player cannot move, this is the same as the XBOX release and is a deliberate part of the fight. If this is what you are describing, it is
NOT a bug. I don't want to give away the solution, but consider the attacks you are able to do, and the weapon the boss is using, you can use this to your advantage
