[SPOILERS] The only scene I can't place
Like the title says, big spoilers ahead.

So, there is one particular scene that, while I can easily place chronologically speaking, baffles me as to how it fits in terms of before and after.

During one of the "6 Hours before Judgement" segments, after Swansea puts Daisuke out of his suffering, the player as Jimmy gets the gun that Anya hid in the medical bay. That's when Swansea goes full axe maniac as Jimmy is leaving medical and the chapter ends.

Before this chapter, you play another "6 Hours before Judgement" section where, without context, you're in the cockpit hurriedly trying to shut yourself in using a broken pipe and the nylon rope to block the door as Swansea, in full axe psycho glory, tries to breach in. This is the particular section that I can't place.

My only guess is that this is the gun, and the game is hiding it with a "glitch", similar to how you can't see Anya's corpse when looking for desinfectant for Daisuke, as her fate is revealed in a later chapter. It's a thing the game does several times, given its intentionally disjointed storytelling. By this point, you, as the player, are not aware that Jimmy found the emergency case, opened it and got the gun, but chronologically speaking he does have the gun already, so it checks out. If it is indeed the gun, the description "My hands won't stop shaking" might hint that Jimmy was (at first, anyway) very nervous at the prospect of shooting Swansea, or using the gun in general, which would explain why he didn't shoot Swansea as soon as he could.

Beyond this, I'm still confused at how things went down... Jimmy gets the gun, Swansea assaults him as he is leaving the infirmary but Jimmy does not open fire, somehow evades him instead and flees to the cockpit, where he tries to shut himself in as Swansea is breaking in... then what? Jimmy somehow disarms Swansea without shooting him, ties him up (with the same nylon rope, I'd assume) and carries him to Utility, where Jimmy ends up shooting him in the head? There are several sections in there that seem safe to assume that happen in Jimmy's head (the vent crawling, the graveyard...), but I think that Swansea dying via headshot while tied up in Utility is reality. What I don't get is how things go from Jimmy being cornered in the cockpit to Swansea getting disarmed and tied up while not getting shot in the process (he looks roughed up, but I don't think I saw any gunshot wounds).

So I thiiiiiiink that when Swansea reached his hand through, he was in view long enough that Jimmy could have pistol-whipped him in the head or temple without Swansea being able to swing his axe. Do this enough times to knock him out and you can drag him to utility and tie him up.

my guess is that you use the loose pipe in the room to knock him out as you can grab it in that encounter

Yeah. It has to be the pipe being used. The thing doesn't do anything else otherwise. So, you know, Chekhov's gun and all that.

I feel a bit daft for not considering it before, always got the impression that Jimmy tries to use the pipe to block the door's handle lock alongside the rope, but it actually makes a lot more sense that he smacks Swansea with the pipe after he breaks the window and tries reaching in, so that's probably it.
