First thing to try is Library > Spore/C&C/GA (do all of them) > right-click > properties > local files > verify game integrity. It probably won't fix anything, so I left some questions below:
Do you use or have you previously used any parts mods/infinite complexity? If this empire existed when you had the mod(s) installed and their colonists use them, the missing parts could cause a crash. Infinite complexity allows incredibly complex creatures to save, which could hypothetically causing a crash in SETI, but this is incredibly unlikely unless you intentionally downloaded infinite complexity creatures. Vaguely related, but did you delete the colonist creature for the empire you are trying to contact, or are your options set to automatically delete creatures?
What specific action causes the black screen? Opening the SETI screen, entering a planet (especially wildlife sanctuaries), flying to one/any of their systems, or even just rolling the mouse cursor over? A SETI crash could be related to missing parts, and entering a wildlife sanctuary can cause a crash if you deleted any creatures placed in it from the Sporepedia
It is also possible, but unlikely, that this is a graphics bug, so turn down all graphics settings to low.
I cannot guarantee that I will be able to fix or explain the cause of the bug since I am walking in the dark. If I or any other forum users can't help, create a duplicate thread on the Sporum. Actually, create a duplicate thread as soon as possible, since you'll probably find more tech support on the Sporum. If they can't help either, quarantine the glitched empire (assuming you can't visit their systems).
