Progress randomly rolling back?

Sometimes i AFK and come back and find that i have lost synth points/synth point upgrades, had upgraded the 10 cost synth max shield to level 7 only to find it back at 2 after afking, and the synth damage i had unlocked not being unlocked anymore. My modules feel like they've lost levels too.

Likewise the game sometimes replaces fully upgraded shards with unupgraded shards in my equipped slots.

And when returning to a previous sector, enemies started tanking way stronger shot when i used to one shot them which feels weird and unintended.

Could it be that your save files were not working?

Save file seems to work fine so i dunno what's up with this.

always backup your save before exiting the game

you either have to wait for an autosave to happen or press the save button
or press backup and make a backupfile

if you just close the game everything between last save and you clicking close is gone.

He didn't say he closes the game. He said he goes afk.

so my only question. Did your afk mean you left the game running in the background and then tab back into it then noticed the decrepency.

Or Did you close the game(aka quit and forget to save) and then opened it up again?
to notice that closing does not auto save.

as for the dps stuff or returning to an area. That might be your computer tab 'stats' resetting and your gains where not enough, So you hav to wait for computer to get up previous levels.
