Even though you can buy stuff at the Apothecary ("Pay 1, 2, or 3 gold, then draw 1 Potion Card for each gold you paid.") and the Sorcerer Square ("Either discard any number of Spells you have and gain 1 gold for each, or buy Spells for 2 gold each, if your Craft allows."), the CB is not given the option to burgle from these shops. And both Menagerie and Stables don't sell Objects, only Followers - which of course can't be burgled either.
So, shop-wise, in the City her ability only works in the Magic Emporium and the Armoury. That is, apart from some cards where you can buy stuff.
