There are a few issues with how we will go about putting the Deep Realms to store as it's an expansion that requires expansions but that's our problem, it will at least be part of the season pass.
Great news - :)
For the Loot Piles, at the beginning of the game, have the program draw Adventure cards until 3 Magic Objects and 4 Objects are drawn. Place the 3 Magic Objects on the Throne Romm space as Treasure replacements and place the 4 Objects on the Rat's Nest space as Armoury & Magic Empourium replacements. Then have the game reshuffle the Adventure deck.
If the Lost Realms is ever made in DE format (please please please!!!), entering without the Highlands and/or Woodlands would be the same, just directly from the Crags and Forest spaces of the Outer Region. The Dwarven Forge has its own deck for rewards, so no change necessary there. Instead of Destinies in the Elder Village, you could draw Adventure cards until 3 Followers are drawn and place them there instead, then reshuffle the Adventure deck before the game starts.
Alternatively, you could simply include the Treasure, Armoury, Magic Emporium and Destiny decks when the Realms expansions are enabled, since the work for them has already been done. They just won't be eligible to be drawn in any other way without the parent expansions being owned/activated.
Edit - Just remembered that in the Lost Realms, there are cards that refer to the Highland and Woodland decks. In those cases, just have them draw Adventure cards instead. Also, some Trails move characters to specific spaces in the Highlands and Woodlands. In these cases, move the character to the Crags or Forest instead.
This is the best solution I think.

Despite the former being unofficial material, if I'm not mistaken.
