No, it's not required to get rid of everything. Basically, anything that the Sniffer doesn't detect shouldn't be incinerated (it doesn't hurt your score, but it's an unnecessary hassle to drag everything to the incinerator). This includes used or unused flares and lanterns, medkits, wet floor signs (actually, you do have to store them in Evil Science), surgical equipment, explosives, vent covers, electronic tablet things (you DO have to incinerate the paper ones, though), PIDs, brooms and shovels, etc.
(although, you do still have to burn those green glowing virus containers in Caduceus. I forget if the Sniffer detects them or not.)
To be more specific to your first question, these are the movable objects that need to be incinerated:
Could be available in any map:
-Viscera (both human and alien/mutant)
-Shell cases
-Food recipients (cans, chips/crisps bag, Chinese food box, cup and wrinkled paper ball)
Available only in Caduceus and Evil Science:
-Body bags

Available in Cryogenesis and Gravity Drive:
-Lightning gun
Available only in Hydroponic Hell:
-Venus fly traps (or weeds)
