1. No, the only the things that you should destroy are the ones that your sniffer reacts to, mainly body parts and small stuff like soda cans.
2. Yeah, buckets are to be destroyed.
3. As far as I know, money only appear in the special Shadow Warrior level, and is related to achievements, you can either burn it, or gather it all for the achievement.
4. The best way is to use the sniffer, your third tool, which detects dirty stuff, it has two modes: organic (left-click, blue display) which detects anything bloody, and inorganic (right-click, green display) which detects other small stuff. Just run around the level with the sniffer on to be sure you have not missed anything.
5. Boxes: if you're talking about the yellow bins, those have to be burned, the other boxes and crates should be left in one piece. Also, most levels have crate and barrel storage areas to put them all in one place... though it doesn't seem to do anything score-wise if you cleaned everything correctly. The exception is the Cryogenesis level where all cryo containers have to be stored in their designated areas.
5.1 Nah, lights don't have to be burned. And while I'm not sure, I think broken lights have to be burned.
1. Nope, only things you would realisically see as 'trash', and less obvious things to remove would be paper notes (PDAs are not required to be burnt), and tubes of green goo, given your job is also a discrete one of removing evidence that a disaster ever took place. And any item the scanner you've got (3rd weapon slot) starts beeping at when near.
(Easy way to test this is to entirely clean an area so the scanner doesn't beep at it, and then place items in there you want to check if they cause it to beep.)
Also, burning some items like boxes and barrels will give you negative points.
2. Indeed do burn all buckets and bins (even if they're unused) before finishing the job.
3. Nope, but you can take anything you cram in (or on top of, if too large) the Blue Box into your office.
4. Go look around the level fully, put your face in every wall corner and keep an eye out for blood/bullet-holes/gibs/whatever on the ceiling that needs removing, while checking with the scanner tool you've got. Check the level carefully and fully on both modes, blue (for blood, gibs, and other biological stuff), and green (for paper notes, general trash, and any other non-biological junk).
If it starts beeping a tad louder you missed something, and if it has the same low beep throughout the level, you probably cleaned everything.
5.Those bright blue Lanterns? Or the red small Flares? Technically you dont need to remove either even if they're broken (Lantern), or spent (Flares, after holding the LMB while holding a flare), as far as i'm aware. Never a bad idea to burn a destroyed lantern though, most of the time.
If you do ever try multiplayer, be aware that for the person who is not hosting, it may play TERRIBILY, and many glitches might just happen. It's playable, but still very... Unfinished? Wonder if they'll ever find a way to improve the multiplayer.
For your own sake, you may want to avoid handling bins full of items if you're joining someone's game, it might just freakin' explode, or something. :P

Yes, i did play some multiplayer yersterday, there were some glitches, and mostly what causeed anger on my side was lag, i wanted to clean my broom and misclicked, and spilled goo everywhere, it happend cuple of times but we we cleaned 1 smaller map pretty easily. Than we started that mine map with sandpit monsters...
Long story short, after we cleaned everything (it took us 2 hours for 2 peapole :O) we found extra door code (10 digit one) and when we saw mess inside we just quit..
