General Game Guide?
I'm looking for a general guide to the game but can't find one. Could someone link me to one? I'm trying to find out about things like:
What do you need to incinerate and what do you not? How do you know which is which?
What things can you fix and how?
How does the sniffer work exactly? I can't quite figure it out.
What are the little green things that look like zippo lighters but come up with a name when you pick them up?

Yeah, whenever you need general information on a (fairly popular [Wikis are community made, so with a small community the wiki might be bad or nonexistant]) game, always just Google the game's name followed by "wiki".

You'd also be able to find most of that information on the Steam guides anyways though, but you'd have to look through more than one.

Anyways, your questions:
1) Besides just going off of what's obvious, the Sniffer will generally tell you what to get rid of. As a general rule, if it get's detected, incinerate it. But you'll pick it up yourself as you play.
2) The Sniffer is a detector that works kin dof like a game of hot/cold. One setting searches for organic stuff (body parts, blood, etc), the other inorganic messes (garbage, soot, bullet holes, etc). The closer you are to a mess, the more frequent the beeps and the taller the bars will be.
3) You can't really fix much of anything as it is. You can repair turrets in Revolutionary Robotics and restock medkits in most other levels, but that's about it. Search it on the Wiki if you want to know more. (Almost forgot, you need to fix things like bullet holes, lightning scars, robot footprints, etc. Shoot them with the Laser Welder (the yellow gun thing) until they start to glow and eventually disappear, but be careful not to overheat the welder!)
4) The "green things" (they come in a few colours) are called PIDs. Shove them into the punchomatic to bring up a deceased employee report form to fill out for bonus marks.

One other thing, I can NOT seem to find the places to stack barrels/crates. I don't see a paint line anywhere, and according to the wiki it will have a sign telling you what to stack there and I don't see that either. I must be blind. I'd really like to stack the things, I just finished my first map at 96% and could have possibly done better if I hadn't burned all the memory cards and if I could see where to stack the crates/barrels. :x

No sign, just a really faded paint line. It's a bit hard to spot in Waste Disposal if that was your first level.
Check out one of the specific level articles on the Wiki, there should be a map listing the stacking area (under "SA").

Usually you can identify a SA by spotting groups of around 3 to 5 crates or barrels, sometimes the two are mixed up so make sure you read the label of the SA.

The SA locations on Waste Disposal are right before the stairs to the punchout, you should see some crates and the Arc Welder to the left. Then the barrel SA is through the pipe that connects to another stair where you can find the Big Banger in this hall you can see some barrels and a hidden lamp at the end going straight.

I suggest you look up Vic's guides, she has all maps covered where you can see the location of many things among SA, bullet hole "clusters", tools, medkits and more.

Vic's guide is amazing and now I see the paint lines for where to stack things. I still don't understand how you know what to stack there though, I've examined them over and over and can't see how you know what to stack. In the barrel stacking area it starts with barrels and crates, and so does the crate stacking area. The only reason I know which is which is because of the map. WHERE does it give you a clue which to stack?

Ah I see! I guess it would have been better to clean the blood off the floor first so I could read it. xD
But I was trying to get them out of the way before mopping up.

Pro tip: clean first, stack last. You'll save yourself the effort of cleaning up a bigger mess you created while stacking, like footprints and such :P
