So you are on the right track with container stacking.
I believe the steam guides, the level guides has a list of things to keep n things to throw.
Boxes, those blue sphere things (which count as boxes for stacking), barrels, white med crates, bio waste boxes, cryogenic canisters and such, and even wet floor signs can be stacked if the level has a dedicated stacking zone for them, and don't need to be removed. (Putting them in the designated stacking zone gets you bonus points. Handy for if you missed a spot of blood or a limb or piece of junk.)
Can't think of much else regarding objects. Though i guess it's worth mentioning hidden easter-egg objects typically don't count as trash and the sniffer won't detect them.
Personally I'd burn them, because they're evil and secretly plot your downfall.
Hm, suppose there's a suprising amount of people going for the burn em all strategy, though burning (or stealing) the Plasma Welders (aka the bullet hole-removing gun) does get you a penalty. So i'd imagine most make that the exception (pretty much almost impossible to remove big boxes without it, anyway), you'd have to be pretty damn hardcore/dedicated to burn em all without it.
The only map(s) I know of where tossing items out of the play area counts as cleaned are Gravity Drive (airlock), Zero-G Therapy (airlock) and the office (disposal chute). However these were spcifically set up to be the disposal method...
