No, it won't reward or punish you based on the time it takes you to complete a level. The game does have par times for every level, but that's something you only have to worry about when you're trying to speedrun a level.

What's your score (%) on each of these levels? There's actually more to do than just cleaning stuff. You may need to install new first aid kit all around the map, patch bullet holes with the laser welder, and other map-specific task like planting seeds, replacing alien eggs in incubators, etc...

Your basic goals are, clean up the trash and blood. Refill the medi packs if there are any. Stack the crates and barrels in the marked areas. Also some maps have extra to do, such as replacing turrets or planting seeds.
For bonus you can fill in the tick boxes on the extra paperwork section of the punchout machine.

I'll also plug my own map. Look on the workshop for "new janitor training" that'll help you get over 100% complete.

I believe the crate and barrel stacking are really for extra points more than 100% completion. You just need to avoid leaving barrels in non-upright positions. Also, don't leave bins and buckets behind, or leave the incinerator's doors open.

You do not get punished in any form or way for taking time. Time it takes to clean only can affect a speedrun. There can be numerous reasons why one gets demoted.

A. Hidden spots - There are times when hidden body parts or blood blends in too well. This is where the sniffer comes in handy.
B. Burn all garabage - There are times when I have left small bits and pieces behind. Burn everything except crates, barrells, cryo-waste/frozen waste, bio hazard crates, med crates etc. There are some maps that have "crates" labeled in different colors which defines which crate goes where.
C. Some maps have doors that require a combination - This has happened to me a couple of times when I thought a door was just "locked" but required a combo and tons of garbage/waste behind the door.
D. Try not to burn things that are not needed - This is a maybe. I have been in maps where burning a barrel knocked a couple percentage down because there was a designated spot for them. If there is a designated spot for something put it there and don't burn it.
E. At punchout do extra paperwork - This allows for extra points to be added if something went wrong.
F. Mod maps are different than maps that are originally with the game - Mod maps have their own criteria for winning and some mod developers can be sticklers on getting everything right no matter what.
G. As Janitor said weld - Welding can be a pain but the sniffer can help identify bullet holes that appear to well blended in.

Last point is the read your reports they give you in the office. What percentage was lowest? The report is the way to learn how to improve. Use the sniffer. Time is not important unless a speedrun. Enjoy

If ya clean cryogenisis remember that for each nitrogen barrel you don't put in a stacking area it will give a penalty so stack all of em in that map:)
Don't forget to weld the blue lightning scar's
Finding hidden area is fun too in maps

you need to be sure that you clean more than just the viscera and blood. you need to weld the bullet holes, pick up trash and spent casings, replace medkits, etc. you can use your sniffer tool to find most of these items, just make sure you're on the right setting. (theres an organic and inorganic mode)
