Weird quest outcome.
So, I tracked the assassin down in the cistern, and during the dialogue with him, I decided to let him go. But for some reason, he instead attacked me. And not only that, but two other attackers appeared and for some reason, my companions could damage them, but I couldn't. Has anyone else had this happen? Is it supposed to happen this way or is it bugged?

yeah apparently quest flags not getting flagged as complete is one of the major issues that cause broken saves, especially in later areas of the game.
Weird. I let him go without issue.
It could be a bug, or maybe you made some choice earlier that locked you into fighting him.
He didn’t say why he still wanted to kill you?

Honestly, I can't remember the conversation now. I thought I picked the options that would avoid a confrontation, but now I don't know.

I do know that he gave me some gifts. But then right after, combat initiated, so not sure what went wrong.

What's really bugging me are the two cohorts that appeared out of no-where that I couldn't damage, but my companions could damage.

It worked for me. Did you try reproducing the issue or did you just decide to ahead with it?

For now, I'm just moving ahead with the save I have rn, but I'm heavily considering starting a new playthrough. When I get to that point, I'll make a hard save before I interact with him to see what happens.

When I chose to let him go it worked flawlessly (level 7, building toward wizard from court auger background). I read that he drops good armor, so I tried fighting him with my Level 6 Ranger and got my clock cleaned. He is quite mobile, vanishes, and has quick moves using a pair of daggers.

sounds like a bug. I saved right before and tried both options. I wanted to let him go but I also wanted a fight. So i whooped his ass and then I reloaded and let him go cuz I'm a nice and merciful godlike (and I read the outcome and didn't like it, so I went with that)
Yes when you let him go he gives you a gift and then they just walk around the area for a while.

must be a bug. were you able to kill Ygwulf after letting him go?

must be a bug. were you able to kill Ygwulf after letting him go?
Yea. I basically let him go, then right after he gave me some gifts, he attacked. Two more attackers appeared, I couldn't do any damage to them but my companions could damage them. I managed to kill Ygwulf. Kai and the dwarf(I forget his name) were able to kill the other two attackers.

Now I want to wipe out the rest for what they did to the guy that was with me at the start.

Exactly and I'd go after those rebel fools as well.
I experienced the same problem. At first go I killed him. Restarted from a save, tried to leave in peace and a fight broke out anyway.
Sounds like a bug. I had a similar experience in my recent playthrough, the Ogre gang lord respawned & I had to kill him again. Was more of a beneficial bug, since it didn't affect anything & I got to loot him twice.
