No it is not. It's a lack of belief in any deity. Atheists dispise religion. It's only religious people who say it's a religion.
Regarding OP, I have the same issue. Set Atheist state, and Religious was often the largest voting bloc. It improved somewhat in the Modern Era, however I think without a concerted effort of Smear Campaigns, Discrediting leaders, and Social Engineering, you will not get that percentage down. Likely the constitutional principle is broken, along with a lot of other mechanics.
That's it. Some atheists don't care about religion, some atheists actively hate on it, some of them think religions have cultural value. The only thing they have in common is a belief that gods probably don't exist.
Theoretically, an atheist wouldn't even have to recognize evolution. Yeah, it'd be stupid, just as it's stupid for anyone else not to recognize that particular bit of reality, but there's no philosophical reason that would force them to recognize its the theory of evolution's validity.
Anyway, as for the OP's question, I had the same issue. Decided to turn on atheist state just for kicks. While the amendment is worded like the religious faction has to leave, in reality, the description of what it does is accurate: You get 10% more research points, and the religious faction isn't happy about it. That's pretty much it. I still build churches because of the increased housing quality, but that extra research is nice.
