What exactly do you mean, by "keeps losing his multiplayer saves"?
He might have to scroll through his savegame list to find them, but you do not mean this, right?
If he already had disconnected during or before the saving, he might not have received the savegame.
Maybe he has Steam-Cloud activated and didn't sync properly with the cloud?
Or does he use more than one PC and cloud saving is deactivated?

Could you also try a new multiplayer match with your friend and then save and load just to verify if you can reproduce this please?
Co-op gameplay like that is demonstrated in competitors like Anno 1404 venice and Anno 2070. There have been numerous other games that allow this type of gameplay.
As far as I am concerned just playing on the same map is not co-operative gameplay. It is a bit like having a skirmish multiplayer mode where you can add AI. We should not call that co-op gameplay. Co-Op would be the shared campaign like Red Alert 3 or the shared unit control of Empire earth 2.
I know in Tropico 5 you can share power, construction workers, teamsters and give money, BUT this is too limited to call it co-operative gameplay. Also, in Tropico 5 there is no common enemy. Giving you limited incentive to keep playing. In the end you will just be doing your own thing on the same map.

I am sure this feature could be added. The only thing you will have to figure out is how to handle the random game events that require player interaction. In games like Anno they solved this by letting the game use the decision of the player that first responded to the choice.
