AFAIK if there is something there for a later quest it should show up eventually.
There's another corsair captain on the ship in town that you can talk to. He'll ask you (if you don't beat him up first) to clear the Messina mines for passage through the waterway maze.
Since there is no loot in the waterway maze, might as well take the overland route for some treasure, you'll eventually have to go through the waterway maze eventually and by that time the overland route will be blocked.
You don't have to clear the Messina mines either as once you complete the corsair quest the mines will be clear and you can pick up the treasure from there.
