Advisable to stick with your original troops for the first generation since they already have the skills needed and will pass them down after the time skip.
After you take the Canal Fort the "real" game begins. Think of Leon/Gerard as a tutorial of sorts.
I wonder if i die too soon to have unlocked it, but if it is that, then i'm forced to farm to regain abilities, and again and again until i pass the boss...
Have you tried sitting on your throne? You ought to be able to teleport directly in front of it, and it will sometimes have a big quest bubble over it.
At the information page of skills,
click v ( @steam ) and select a skill .
if there is a red check , the character can't spark it ...
There are also other places you can go if you're worried about the Canal Fortress boss. You can head to Nibel instead and do the quests that pop up as you head further south. You can turn around for the Canal Fortress whenever you feel like your new party is strong enough to deal with the boss, or you can keep exploring and you'll hit a timeskip sooner or later that'll register all your skills permanently.
