The only real downside is to an Emperor dying is that you won't have access to the skills sparked by that party in that generation unless you spark them again. The next generation will have them - so, for example, if an Emperor sparks Stun Slash and dies, the replacement Emperor will have to spark Stun Slash to use it, but if they don't it'll still be available to all characters after a Time Skip.
(Also, you know, you'll have to setup your team all over again, which can be a drag).
Generally, losing an Emperor can lead to some advantages. More formations is the obvious one, though if you've sparked some good skills in a fight (ESPECIALLY Evasion skills!) that may come in very handy to future generations. I think the first Dantarg fight is setup to teach people the benefits of losing - Dantarg doesn't actually kill the Emperor after their first meeting, so a heady player may notice some powerful skills they sparked against him, or may've managed to spark evasions against his strong attacks and think "Hmm... if I wait to fight him until next generation I'll have some huge advantages compared to what I just did. Maybe I'll do some other stuff and come back with another Emperor."
This might be the only RPG that tangibly rewards you for a party-wipe.
It means I can get at least 2 new formation each time while searching for the next class member in the mean time. No need to kill all my party and taste the shame of it....
Should I be abdicating on purpose? For getting formations? I've been rolling with the one emperor per generation so far
