The problem seems to be on modern CPU/OS combinations that make heavy use of Intel's SpeedStep technology to dynamically set the clock rate. If you are running Windows 7/8 and are using the "Balanced" power profile and have SpeedStep enabled in the bios, your CPU will dynamically raise/lower your system clock based on load. Even if you have a desktop.
So, here's what I think it happening. The developers are using a timing loop to sync the framerate when the mission starts, so the CPU is clocked up at this point. After the mission loads the CPU is clocked down, often dramatically (under 2 ghz), as the actual game engine isn't very CPU intensive.
The fix for this is simple, just switch to the "High Performance" power profile. This will ensure the CPU remains clocked over 2 ghz at all times and seems to resolve the issue. I haven't had a single slowdown issue since I changed this setting. My current rig is a Core i7 920, 6 gigs RAM and GTX 750 Ti. I'm running the game with the defaults @1080p, 60 fps and no issues (other than my lack of skill!). I'm using the latest Nvidia Beta drivers.
Interestingly enough, the problems seem to begin during the loading screen, as I could see the icon drastically slow down while the level was still loading.
So again, I think this is some sort of race condition caused by a system process interfering with the timing process.
To adress this I tried changing the priority of the task to first "High" then "Above Normal". No evidence of slowdown over the course of about two hours of play.
If you want to set the priority of processes automatically, check out "Project Lasso" or "TopWinPrio".
