Don't know if it will help at this point, but making sure Uplay's cloud for save games is OFF is generally the first thing I check when I get a new "Uplay-enabled" game.
Look for the settings in Uplay, it usually shows after you exit the game, and if I remember correctly, there is a gear-like icon, just click it and look for cloud settings, and turn off cloud for save games.
May prevent problems with saves in the future, don't know if it will get your saves back at this point, however.

'That sucks, I had to turn off the cloud syncing myself earlier and had lost progress, losing 6 sequences would suck pretty badly. Here was the info I got from Ubisoft:
"The cloud servers check file information when syncing and will update to the latest used profile. This information is synced to the cloud upon closing your game. Unfortunately, there is no way to manually download a savegame file from the servers.
Unfortunately, if your save file is not available in-game, there is no way to recover the data. I recommend that you disable the cloud sync feature via the Uplay Client options to prevent any future issues.
I also recommend that you use a third-party game save manager such as GameSave Manager in case the issue reoccurs:
