People believed an accidental fire killed both Amanda and Frank Smith, when actually David had arrived home and found that Frank had killed Amanda and then killed himself, leaving a suicide note. David decided to set the house on fire so that nobody would ever know what a monster his father was and what he did to Amanda.
As for the Tree... I'll leave that one for the community to piece together :) There are many clues throughout the game if you look close enough especially in Amanda's bedroom at the end of the game.
The only thing I'm not 100% clear on is what, specifically, Amanda's bargain with the Cali du Sebh actually was. If she made the deal before Frank killed her, she couldn't have known David would cover it up, or that he would later make a game she could haunt in order to expose the truth. So when she went to the large tree near their house and asked the Cali du Sebh for help, what exactly did she ask it to do?
