As for getting rid of certain arrow types, that is easiest if you don't care much about the discarded arrows, like you are getting rid of your default arrows so you have room to pick up modern arrows or something. If you hold the bow and look straight down at it, you get an option to switch arrow types. You can select the wooden ones and just shoot them until they are gone from your inventory. If you DO want to keep them, you could set up a target, shoot the wooden arrows at said target, then place your non-wooden arrows in a basket long enough to grab the wooden ones to place in a separate basket before recollecting the other arrows from the first basket.
Though admittedly, once you have a birdhouse up there really isn't a reason to go through all that. The default arrows become incredibly easy to make whenever you do want them, as long as you have the feathers required. The sticks are everywhere.
