Completed the game without finishing the story?
So me and my buddy just completed the game but we didn't save Timmy? We killed, what we think was, the last boss and grabbed the young girls body and then got the new "todo" quest. But we didn't get a person that lived to sacrifice, we went right to the control room and did the last part there (the flight-crash scene) and then the game was finished. Isn't it suppose to not let us do the last part until we saved Timmy? We were quite confused.

Yeah we did, but the odd thing was that we connected him to the wires and we were in need of a person to sacrifice Timmy. We thought the story should end in like we find that person to sacrifice and then the plane-crash. Because it didnt make any sense for us.

it is implied that you did exactly the same thing as red cannibals
crash plane -> steal kid -> revive your kid

You did finish the story it sounds like. You end up killing the girl during the fight so you do require a live sample to revive Timmy. If you read the monitor before the plane crash, it identifies multiple suitable children on that passing plane you choose to crash. You can choose to crash that plane for the exact same reason your plane crashed essentially, to go steal a child to revive your own dead kid. Once you make that choice you should get a cutscene that shows you that Timmy is now very much alive, but rather twitchy. You don't actually get to enact going to the plane crash and stealing a kid, but it is assumed that is the series of events that follows after you make that decision.
