To use console commands to remove it you'd need to enable the commands first. You need to have cheats set to on in your gameplay settings and then to actually activate the console you would blindly type "developermodeon" ("developer mode on" but all one word, no spaces) while sitting at the title screen for the game. There is no text box to enter it into, you just type it blindly. you can hit f1 to check if it worked, should get a little command line box in the top of your screen. With the console turned on you'd load up the save with the bugged waterskin, open that command line with f1 and enter "removeitem 145" to remove the waterskin from your inventory.
If removing the waterskin doesn't work to fix it then the best i can offer is workarounds. Like you can also use the old pot to store and carry water or how soda crates in caves will respawn each time the cave is reloaded so you could rely on sodas for your portable hydration instead.
