As for the ones I remember (if you'd prefer to avoid wiki spoilers or console use for the coord part), Submerged cave's trigger point is in the water passage immediately after the in-cave campsite you find the rusty axe at but before the final water segment that leads out. Baby cave, the "keep exploring hanging cave" objective, isn't even in the darn cave, it's at the top of the climbing entrance (but you have to trigger "keep exploring hanging cave" as an objective first, and that seems to pop up either at the junction inside the cave that branches off into baby cave or when actually entering baby cave). Wet cave's trigger point seems partially embedded in a wall which makes that one notoriously annoying to actually trigger. That's one where even with the coords the general approach is to take out the map and hug the walls that arent fully filled out on it yet until it actually works. Ledge cave is another that doesn't seem consistent to the given coords since the coords put you at the climbing entrance next to the tent at the crater but i don't tend to trigger that as explored until the actual ledge part of ledge cave (though ive gotten this one before i got ledge cave's major item, the climbing pick, almost every time i've gotten this one crossed off, so it doesn't seem to be related to the climbing pick like many think and the passage to the immediate left and up from where you get the pick does not seem to need to be explored to trigger this either, i hate that passage since it's got like 6 cannibals in relatively close quarters and so literally never take it...I go through the bomb wall to the wet cave instead which is to the right of where you find the pick, if facing the wall the pick is found on. Mind you that passage to wet cave sees you run into a massive room with 2 skinny greys, 4 regular greys, a handful of babies and potentially a spider if later in progression which seems the worse option combat-wise buuuuut it is a massive chamber with more room to fight in, the 2 skinnies are grouped with the babies at the campsite while the regular greys and potential spider are in the main pool area instead so you can make it two separate fights, and this passage leads past the chainsaw on the way out so, worth it. Also worth noting though that this massive chamber is also one of incredibly few areas in caves that enemies will actually respawn in (specifically the regular greys).
