The ending explained.

So here is what I think happened. Mathew Crow (the red guy and the owner of Sahara and Megan’s dad) Was doing experiments on this island, and was making humans in a lab. He made these babies but the machined he used mutated them. So he examined them in his chambers, they grew up and moved to the wild and became the troglodytes. That’s the reason the troglodytes praise you if you have red paint, because they think you are Mathew Crow (the red guy aka the person who gave the troglodytes life) anyway Mathew Crow and his daughter Megan are working in the lab and doing experiments, something happens to Megan and she dies. At this point, Mathew Crow creates a gun thing to shoot down a plane, and get another child to put in the weird eternal life thing to make Megan come back to life. That kid is Timmy, Mathew Crow takes Timmy for the machine and that’s why Timmy has a drawing of himself holding the red guys hand (Mathew Crow). Mathew then puts Timmy in the machine to bring his daughter back to life. She comes back to life and Timmy dies. But his daughter Megan is now mutated. She then kills Mathew and lives on her own until you find her. Anyway, then you show up looking for Timmy and you find him dead. So, after that you put him on the thing but you need a sample to use to revive him. So, you then found Megan and as I said earlier she was mutated so she then transformed and tried to kill you. (The lamest boss fight ever) You put her in the machine to bring Timmy back but it doesn’t work because she’s dead so you try to find a new specimen. Then you end up finding the weird gun laser thing and shoot down another plane like Mathew did to save Megan. And you end up taking a kid from that plane that you just shot down and save Timmy. Then a year later you are on a show. You start hitting an invincible tree and then look at your axe while hearing Timmy spazzing out because you know you’re going to have to kill him because he is mutating because he was in the machine which makes him live forever but makes him a mutant. The End I thought it was very cliché and I hope they can improve it.

I think you nailed most of it. I don't think Matthew is responsible for the creation of the artifact. It looks very different than the rest of the complex, and it appears that the complex was actually built around the artifact.

I think the artifact is explained by the spelunkers. Somewhere in this time frame it was discovered the the artifact could alter human genetics. After the cavers found the device, and news got out about it, a very rich and powerful biotherapeutics company hired contractors to build a complex around it, as evidenced by the panes of glass inside of the Sahara shipping crate, which can also be found in the labs.

It's not clear to me why or how Megan died.

Admittedly, I thought I was the one going crazy for a moment, despite Timmy being the one with tourette's syndrome, and for just a moment I thought I was going to axe that tv anchor a question and pick his brains.

I then assumed Timmy was going to transform and kill everyone. Then my hopes and dreams were dashed, when I realised that I probably had to relive the death of my son, this time by murdering him insead of finding him dead.

because why? well we need to get a survivor off the new plane that crashed to save timmy.

considering the recent addon to that video now if you wait long enough you see the main protagonist run up to his son and hold his head whilst he is spazzing THE ♥♥♥♥ OUT and after a minute or so timmy stops being electrocuted (joke) and opens his eye's and looks at you honestly i think they gave the player a happy ending just with a few side affects (most likely timmy will change after a few more years/months or whatever and most likely will make america become The Forest 2.0...) (man i wonder if that will be a thing...)

they changed the ending again after update 0.70

Megan's death is explained in two documents, one being an autotopsy report and the other being the vide tape showing an armsy escaping containment wherein it kills a bunch of people, Megan included given that she's in a wheelchair and can't seem to flee and at the end of the video you see the knocked over wheelchair.

My take on the ending.....

I think Megan was sick. You see her arrive in a wheelchair. I think her father was doing experiments to cure her. You see baby incubation labs everywhere. He was growing babies and experimenting on them to find a cure for Megan. Then one of his mutations got lose and killed everybody, including Megan. The Red Man (Megan's father) is so distraught that he crashes a plane just to get another child to try and save her. She mutated and killed him. Now, the mutants figure out how to spread into the bigger world via Timmy.
