You can certainly do "no alarm" + "no kill" runs, if you're patient and creative and do a lot of planning and trickery. It will really help to learn to use your clone and the growl button to lure away enemies you can't quite avoid, since your clone being spotted won't count against you. (Keep an eye on their alert levels, if you time your growling right the guards will just slowly walk after the clone and you can keep leading them a decent distance before switching back - if you make them run, the clone will die fast. You can also put the clone in a hidden/unreachable spot to serve as a safer lure.)
There is at least one mission objective where you do have to kill an NPC if you want those bonus skill points, but AFAIK that doesn't count against the Mercy achievement since it's an objective.
There are no non-lethal knockouts in the game. You either kill them or you don't.
EDIT: So far I doubt the game has the budget to change up a bunch of dialogue and cutscenes based on how you handled no-name mooks, but you do get extra skill points for completing various required and bonus objectives ("ghost" and "no-kill" are bonus objectives). You can also replay previous missions to pick up any objectives you missed.
Although, if Styx's clone is detected, that does not count as an alert to your rating. i.e., you can use the clone as much as you want and be detected as much as you want and you're fine. But if Styx himself is detected then that counts as an alert. You can get through the game without killing anyone though even if you want to go for the thief emblem.
HUD and doors can't be done, however every thing else works so far
