Though if you still wanted to get some degree of perfect stealth and not alert the goblins regardless, one way to possibly do this is by ensuring you have the 4th Skill in the Stealth Tree ("Master of Invisibility") unlocked and enter the battle armed with both as many knives as possible, and a couple spare Vials of Amber.
When the fight starts, just turn invisible, and then start throwing knives at everything, whilst remaining completely staitonary. Gather up the spare knives lying around and repeat this strategy for phase 2 in order to never alert the enemies. Bear in mind that even if you enter the fight with 3 knives, and use the 2 that lie strewn around the area, you will need the kill the last Goblin up close.

So, reverting back to the original question now that thats cleared up, just do more or less what I recommended originally.
Use invisibility and throwing knives in order to rid yourself ot the goblins in the final battle. Bring 3 knives and try to bring at least 1 spare Vial of Amber to the fight.
I recommend in the first phase using 2 of the knives, and then dispatching the 3rd Goblin up close. Otherwise when facing the invisible Goblins in the second stage you may have more trouble getting up close without being caught.
Save as well once the first phase is complete if possible, so you can reload if you do get busted.

Now the only things that I am missing towards a 100% are the no-kill and speed insignia for the last mission. Wish me luck. ^^

I recommend that you do the no kill and speed run Insignia's simultaniously.
Back when I was trying to do the game to 100% I figured it was effective to pair doing Insignia's together, and if your speed running through a level, it makes sense not to try and kill anyone.

I know that there is one vial of amber in the Queen's Tower (Across the bridge from the room just before you come across the holed up humans). As for throwing knives, I can't tell. Resources are pretty scarce in that level.
