That was annoying. In my case, it made a new save file and renamed the old save file by removing the S from the beginning. (Make backups to be safe first but if you swap the names back it should work. I'm typing this while being spammed with achievements.)
?/SteamLibrary/steamapps/compatdata/2420510/pfx/drive_c/users/steamuser/Local Settings/Application Data/HoloCure/
I've tried searching for it but my save file doesnt exist for some reason. But if thats the case, how does my non-steam launcher have my stuff?
you may be using a sandboxed version of itchio, which doesn't have the save in the usual location
Another user mentions it here:

Might be the save location.
The save location for the non-Steam and Steam are the same
Save location: AppData\Local\HoloCure
[1] I started the steam version first to create a save then exit.
[2]]Then I go the save location and delete the 2 save files "backup_save_n.dat" and "save_n.dat"
[3] As long as you've save once with ver.0.5 of the game, all you need to do is copy "save_n.dat" from your old device to the same location in the new device.
[4] Start the game and profit.
Feel like this thread could be helpful for transferring the save
