You can look at the machine catalog and browse through each part... it will clearly tell you if a machine part is destroyed on kill or whether you have to remove it before killing the machine to be able to get the loot.

Also if you are playing on a lower difficulty, I believe there is an easy loot option in the settings to easily get resources from machines you kill.

Thanks for the explanation, I see it now.
Somehow, I has hoing that a stelth kill would be a "clean kill" and allow you to loot everything.

So we have to choose between a safe silent kill or a risky shot to get extra loot.
