1. Your immediate inventory, which is what you normally pull berries out of.
2. A pack that comes with you. That can store up to 28 berries if you've maxxed it out. You access that with mouse/keyboard by holding down Q, so that's probably the d-pad one.
3. Your stash. You can only access that when you are next to one of those stash boxes. (Holding down R fills up anything you are short on in your immediate inventory or your pack when you've got your stash open.)
When you pick up berries, they first go to your immediate inventory, then to your pack, and finally to your stash when both of those are full.
It sounds to me like your pack was empty.
I don't understand the difference between 1 and 2. My "pack" is currently upgraded to hold 12 berries. That is the same as my immediate inventory. I am under the distinct impression that you can refill your berries from your stash at any time unlimited by holding down the button that you use to eat a berry. Where are you getting this information from? Pretty sure all the guides I read say it works the way I think it does.
You basically have a first aid kit with berries that you use during combat by pressing the healing button, additionally to that you can carry an x amount of berries in your backpack from which you can refill your first aid kit by holding your heal button, all other berries above that amount go to your stash and that you cannot access during travels and only in camps.
If you run out of healing, lower your difficulty or practice to dodge.
It isn't always easy to to dodge. Some of these machines are on top of you relentlessly and Aloy is WAY too slow to get up once knocked down.
Play on easier difficulty, or manage your resources better. Many players make the mistake of using berries in a situation where they should be drinking a health potion (or vice versa).
Berries only heal certain amount of health, so if you are down 80%, hitting Q (Berries) will consume 3 or 4 of those, while a health potion (medium or large one) would heal you fully (and give you some surplus health as well -- very useful against bosses).
When you re-stock by picking berries, watch what's happening in the lower left corner. It shows both inventories getting filled as you keep going, until you are full up and all berries go to your stash.
