Objectives comes to
- Infiltrate the base
- raise alarm (gates to fortified section of the base closing)
- kill all machine riders
- stealth kill all other targets
- raise the gate to fortified section
- kill 3 remaining leaders (gunner, operator and sniper)
- grab a focus from sniper body
- destroy remaining equipment in the camp

Everything dead including leaders, gate raised, focus looted, stockpiles shot and looted, and the big override machine destroyed. Examined the override module, workbench, and parchment plans in the command centre. When I couldn't get completion credit, I took the focus back to base, examined it, and talked to Sylens even.
I can go back and check on the raise alarm bit though if you can clarify what you mean on that.
The gates are open by default until you are spotted and raised alarmed status (red indicator) on any rebel in the camp. Alarm will close the gate leading to fortified section of the base.
Even of you open it manually and again raise alarm - the gate will close again and forse you to open it again (roll the wheel near gate).
In you case you definitely need to roll back your save game.
Does anyone know what caused the original bug so I can avoid doing whatever it is?

I want to clear out all the camps before doing the DLC
It's just annoying, because it's one of the bigger camps, too, so it takes awhile to do.
Luckily, it completed on my second try.
I can only think of 2 things that were different between the bugged playthrough, and the bug-free playthrough:
1.) On the bugged playthrough, I destroyed the Override Station BEFORE going in to Center and killing, looting and scanning
2.) On the bugged playthrough, I didn't open the gates - there is a way to drop in from and pull cast out again on one side (I think the Northern side)
So, what worked for me was to:
- kill all opposition
- * then OPEN THE GATES to the center
- kill the 3 remaining inside the center
- loot the sniper
- scan the 3 scannable bits (only 2 lit up as purple - the workbench doesn't light up and can not be interacted with - but it is scannable)
- * then DESTROY THE OVERRIDE STATION outside the center
... then I got my XP, Skill Points, and completion notification and could use the camp fire.
I entered the base from behind, killing the 3 Sons of Prometheus back there first, then picked the rest off more or less quietly. Looted leaders (i guess), then blew the control centre up.
