The Warehouse increases inventory capacity of your farm. Every upgrade you perform increases its capacity even more.
The amount of increase per level isn't the same for all resources (this is not explained properly yet), but for most of them, storage increases is 15 per upgrade.
Max warehouse level is currently 100.
Upgrade stores gives more space for selling items and crystals/gems earned, meaning upgrading a store gives a storekeeper more gems to buy your produce. The stores for selling and your warehouse for storing are separate.
The warehouse is for keeping items that you grow on your farm. The stores are for selling those items for gems.
Upgrading warehouese means you can keep more items.
Upgrading stores mean you can sell (trade) more items.
