You can sort-of get around that by keeping your cars in two separate locations. When I use Snyder Trucking Warehouse, for example, I keep up to four cars out front, and up to four near the side entrance.
I can't recall having a car destroyed by one of my own survivors on a watchtower, but I have accidentally destroyed my own cars a few times with pipe bombs, grenades, etc.

Also, if you go to the resources tab and click on the car icon, you can see a list of all the vehicles currently on the map, which is helpful if one of your group members does take a car on a joyride and leaves it in the middle of nowhere.
The devs have refused to release an editor, (most likely afraid we'll see the tools they had to work with & be all "WTF?!") which would have extended the life of this game indefinatly.
As it is the occasiaonal cash-grab of an expansion 'does not a better video game make.'
I suggest you load whatever version of Brimstone you can get, remove the glows from lootable items, as well as zombies from the radar & map...& raise the carryable stacks abit & call it good until the next better Zombie game supplants this one.
