So you probably couldn't make them hold more facilities without heavily modifying the global Trumbull Valley map, and somehow ensuring that those changes wouldn't break the game (either for Breakdown or the main game).
You could probably modify the supply storage easily enough though. Seems like you'd just have to change the limit numbers in the config files.
IMO you don't need more supplies; if you're exceeding 110 Supplies and don't have a particularly large population, you should probably just leave the supplies in place and collect them when needed.
Likewise, unless you're running a very large population, you won't need more facility slots because you should have four spare slots (after using the interior one for medical area) to use for a garden, library, beds (to accommodate up to 16 survivors with beds for everyone), and another storage area (which you can further upgrade).
The only thing about them is that they're hard-coded into the map. Only way to add more is to make an entirely new map with more facilities hard-coded into new, larger home sites. I don't even know if it'd work because the game might be dependent on the map being a certain way.
You can add more storage by modifying the files that tell the game how much x storage facility holds, but if you can run your base with fewer than 16 people, you can put in another Storage facility for even more storage and still have room for Beds, a Library, and a Garden.

They do go down, but only when you leave the game and go back to it.
They won't go down to what your cap is, as stated in the log book. "Excess resources won't last thru the night." That never happens.
You might be losing a couple due to daily maintenance requirements, but you can stockpile as many as you want. They never go away.
So, did you got that kind of mods ever.....
Actually, currently, I'm playing SoD: YOSE. Also, I'm looking for a similar mod so that I could make my Ultimate Base.....
