*SPOILERS* Missing portal

I've beaten Loskid, talked to her, and got the Golden Branch, but the portal on the altar is missing. I'm stuck. Almost all the NPCs have disappeared

Minor spoiler for the multiple endings, but Loskid's the last event flag to finish most other quests. If you beat her and talk to her for the first time it immediately ends most other quest lines. I had the same problem too, Delpha vanished after finding Ursula and getting the last piece for his quest. I found Ursula after beating Loskid so I basically shafted myself in my first run.

As for getting the portal back, I was able to get it to return by talking to her again.
