Questions about storage (basement vs shelter vs inventory)

I think i bolloxed up my first attempt. I gathered everything I could find Day 1 in the school even what was on the basement shelf. I then went to first floor Shelter Storage room. I began transferring tons of stuff to Shelter service THEN also hit STOCK. Everything disappeared. I can see some of it using 'H' but other things now seem inaccessible. Does transferring to Shelter storage auto move food, antibiotics, tools, parts, mood enhancers to STOCK but leave the rest? Am i suppose to use SHELTER storage for excess weapons, misc items or use basement shelf for that. Thought I saw someone say lockers, survival bag and basement shelf are not safe storage.
