I have never even researched 2D v3 since by time it's unlocked, I can start work on 3D v1. I would say judging by the fact you can unlock 3d v6 and v7 in the R&D lab, but no further 2D versions, 3D provides better scores for your games then the similar level 2D, or is a better choice in the long run anyway due to being able to unlock v6 and v7 3D
I think the game should give bonuses to different types based on what you select, like for example a city simulation stragety (city builder like the sims city) should be 2D and gain a bonus for this, since it would be horrible placing buildings down without a good top down 2D view. Where as a medieval RPG adventure similar to skyrim would be hard to feel like your actually playing the character if it was 2D, so this should recieve a bonus when you use a 3D engine
Other than that, it does not make any difference if you use the same versions. 2D is equal to 3D and no game benefits from one or the other.
I think I once tried to wait for 3D v1 without getting 2D v2 and my engine wasent good enough so I went bancrupt, but after v2 you should really have 3D
